Ein kleiner Thread zu den aktuell zirkulierenden Varianten und insbesondere zu BA.3.2.2.
Varianten:

Bisher wurden 87/91/94/45 Proben aus Kalenderwoche 42/43/44/45 sequenziert.

Dominant mit 78/78/64/58% sind weiter die XFG-Sublinien, darunter XFG.3* mit 22/22/17/18%
Daneben hält sich noch PQ*+NB.1.8.1 mit 17/15/27/20%.

Neu ist BA.3.2.2 mit 0/2/5/11% Anteil.

Here are the countries reporting BA.3.2.* samples recently.

The only known community transmission is in South Africa and Australia, with just sporadic samples elsewhere, presumably from travellers.

I beg to differ! If it's not a sequencing mistake—and it looks clean—one of these BA.3.2 has something completely novel in SARS-CoV-2 evolution: an FCS-adjacent deletion!

One of the two QT repeats appears to have been deleted. I've never seen anything like this before. BA.3.2 is a different beast.

There's a new BA.3.2.2 from South Africa today. For the most part, there's been little substantial change in BA.3.2 over the past few months—mostly synonymous mutations & very little happening in spike.

But this new one has 3 spike mutations & looks quite interesting. 1/6

Don’t say I didn’t warn you.

“We may be witnessing the emergence of a population-level acquired immune deficiency — not sexually transmitted, but airborne.”

That line isn’t from a tweet. It’s from a peer-reviewed paper in AJPM Focus (2025).

With the NB.1.8.1.* "Nimbus" and XFG.* "Stratus" variants carving up dominance around the globe, it is time to ponder which variant might drive the next wave.

The leading contender at this point is PY.1.1.1.

The trickle of BA.3.2.2 samples from Western Australia has continued.

While the frequencies of this variant are still quite low, it’s ongoing spread (likely to many thousands of infections by now) gives it every opportunity to acquire the mutations it needs to succeed.

I'm guessing it will mostly stay there, but it's certainly very interesting that the two most interesting (in my opinion) currently circulating variants—BA.3.2 and PE.1.4—are both circulating mostly in Australia (at opposite ends of the country). 1/4
They have started to put PE.1.4, a KP.3.1 sublineage, on the map in New South Wales/Australia.

We have seen it grow in Queensland and New Zealand as well, but it has hardly been seen outside of Oceania.

Will it stay there mostly, like XBC eg. did, or will it conquer the world?

While XFZ is a very interesting XFC.3/PG.3 a mix of two secondary lineages that got an interesting spike.

Latest BA.3.2 from Gauteng, the first collected there since Nov 2024. New spike mutation: S:Q677H

The number of private spike muts in this BA.3.2 & the recent BQ.1.1.1 from Canada (which has also transmitted at least once) that are identical (yellow) or at the same site (aqua) is astonishing. 1/5

Wow, BA.3.2 hits its 4th continent with a new sequence from Western Australia.

Reminder: BA.3.2 is a saltation variant resulting from a ~3-year chronic infection. It is very different from and more immune-evasive than all other current variants. 1/4

Phenomenal work here.

I'm curious about the very small number of exceptions to this—non-RBD mutations that increase Ab evasion & ACE2 binding. For RBD muts, this is readily explainable. Any ideas how non-RBD mutations might achieve this?

Three in particular interest me: T22N, L629V, & A852K. 1/7
