Nike has confirmed that they reported Faith Kipyegon's "flying time" on Thursday. Using the standard timing method, she ran 4:06.91.

I wouldn't have cared if she ran across the line and got a true flying start. They never claimed to be following the rules. But doing this quietly isn't a great look.

Kipyegon’s time initially read as 4:06.91, but was later adjusted to 4:06.42. Nike has explained what happened.
