... whilst my professional work has largely focused on things like protein language models! So I'm very happy to doing a better job bridging these two halves of my work. 🌟

I hope this will be a useful starting point for the JAX users of bioML :)

The posting is unfortunately not super clear on this, but please apply if you want to do BioML research, especially around machine learning for molecular biology and bioengineering!

I get sad if there are no applicants with this profile in the pool!
If you're an undergrad and want to intern with me, this is where you need to apply!
The Microsoft Research Undergraduate Internship Program offers 12-week internships in our Redmond, NYC, or New England labs for rising juniors and seniors who are passionate about technology. Apply by October 6: msft.it/6015scgSJ

I like the idea for bioML type of tasks, from sequence models to omics and maybe imaging; good idea, Anshul!

Ah it's unpublished but only used for validation. Skeleton code is here - github.com/camlab-bioml... - (very rough, no comments, apologies). Happy to discuss further if useful

In the spirit of trying to be more active on here... the deadline for our BioML internship is tomorrow 11/22.

If you are currently a PhD student please consider applying --- all we need is a CV and research statement!

Tamarind Bio (YC W24) is hiring a founding engineer to scale bioML infra (SF) Discussion
Founding Software Engineer at Tamarind Bio | Y Combinator
We’re looking for an exceptional founding engineer to help us scale our computational biology tooling. You’ll be responsible for maintaining and expanding the core infrastructure that powers our drug discovery software. You will work directly with the founders to design, build, and scale our web interface and API products.  Interacting directly with customers is a highly important component of this job. You will build products around customer needs, taking full ownership over serving their requests.  Ideal Qualifications: Adaptability and openness to work on diverse problems (e.g. batch HPC scaling, frontend development, automated fine-tuning…) AWS DevOps (DynamoDB, EC2, S3, docker, etc.) and MLOps (CUDA, Conda, Tensorflow, PyTorch) Front-end development (React/Vercel) Familiarity with the landscape of computational biology tools is a plus. Willingness to learn is a necessity. Located in the SF Bay Area or able to relocate to the Bay Area Pluses: Structural biology and computational protein design skills: AlphaFold, RFdiffusion, Rosetta, ProteinMPNN, etc. Understanding of foundation models (e.g. LLMs and Diffusion), preferably applied to biological data Cheminformatics, including molecular dynamics, docking, and virtual screening methodologies

5. the most ambitious bioML work today can be practically ignored because it is not well defined and the data aren't there. but all the right ideas are in the ether. these initial attempts (like generative genomics or cell-cell interaction models) will clarify and motivate the datasets we need

Strong agree! Some of the most satisfying moments in compbio/bioml are when it’s shown that an assumption, step, or even complex model aren’t necessarily despite having assumed to be so

Is CLIP ideal? No. Can we fix it? Yes!

CLIP is a popular method for learning multimodal latent spaces with well-organized semantics. Despite its wide range of applications, CLIP's latent space is known to fail at handling complex visual-textual interactions.
