Based on these findings, we propose a model for the formation of non-canonical rearrangements during viral replication

We tested sequences from four clinical isolates for the presence of non-canonical rearrangements
While the were much lower number of rearrangements, they much more highly enriched for homology and reverse complement sequences

Closer look at these rearrangements have identified shared sequence properties that were enriched at the junction site, these included short homology sequences and reverse complement sequences (allowing formation of secondary structures like stems)

Sequencing of viral passages had revealed cell specific as well as common non canonical genetic rearrangements

Undiluted serial passaging on these cell-lines led to cyclic changes in titter that resulted from the accumulation of defective viral genomes (DVGs)
We found that cells that allow more genomes to replicate had higher frequency and amplitude of the changes

We wanted to explore the effect of the number of viral genomes initiating expression in individual cells on HSV-1 evolution. To do so we used three cell-lines (HeLa, HFF and U2OS) differing in the average number of viral genomes that start the infection
