I’m excited to be speaking at the AI in Science Summit 2025 in my home town of Copenhagen #AIS25 #AI4Science

I will be speaking about how AI and biophysics can come together to study protein dynamics

I don’t know but Don Knuth may have a partial answer:

“Email is a wonderful thing for people whose role in life is to be on top of things. But not for me; my role is to be on the bottom of things.”

Accessible, uniform protein property prediction with a scikit-learn based toolset AIDE

Artificial Intelligence Driven protein Estimation (AIDE), enables instantiating, optimizing, and testing many zero-shot and supervised property prediction methods

I attended a summer school on Spetses 🇬🇷 just as I was beginning my PhD. Looks like I will be going again in 2026 with "Lost in Integration vol. 2". Details to follow.

Just because this came up a few times recently

If you need to compare two or more ensembles (like RMSD for structures) we developed algorithms and code (ENCORE) to do just that

We (@sobuelow.bsky.social) developed AF-CALVADOS to integrate AlphaFold and CALVADOS to simulate flexible multidomain proteins at scale

See preprint for:
— Ensembles of >12000 full-length human proteins
— Analysis of IDRs in >1500 TFs

One of the great advantages of biology is that you can write HELLO WORLD in amino acids since PROTEINS ARE AMAZING

Am at the University of Copenhagen Frontier Research in Denmark meeting celebrating the @erc.europa.eu. Rector David Lassen highlights how his first meeting with the ERC was a grant rejection, and how it's important to tell early career scientists about the CV of failure in addition to successes 1/n

The proteasome-substrate-shuttle protein UBQLN2 contains—like other quality control system proteins—a long region devoid of lysine (a lysine desert)

Martin Grønbæk-Thygesen (from @rhp-lab.bsky.social) et al show that introducing K here causes ubiquitylation and degradation

Integrative modelling of biomolecular dynamics

Time-dependent and -resolved experiments combined with computation provide a view on molecular dynamics beyond that available from static, ensemble-averaged experiments

Thanks. I was looking to use this protocol github.com/agitter/ai-c...
from @anthonygitter.bsky.social to determine an author list, so needed something automated (and simple)

Polishing my slides for #embointegmod25 in Izmir 🇹🇷. Perfect place to talk about integrative modelling of disordered and flexible proteins 🍝

As it stands, the new rules (I think) prohibit HHMI authors from publishing in Science/AAAS and Cell press journals

Martin Grønbæk-Thygesen in @rhp-lab.bsky.social measured abundance and toxicity (both independently of function) of missense variants in aspartoacylase, and found that a subset of the low-abundance variants were toxic, induced a stress response which correlated with toxicity

This is in line with old data from Danish universities. Dark green shows expenses and light green shows revenues from commercialisation. As one example, the Danish Technical University spent 27M DKK and got 11M DKK back. Admittedly this is old data and may have changed.
