Check our latest publication in #JACSAu @ACSPublications with Elliot Chan and @bpsiyork.bsky.social, where we describe how the bacterial protein HU binds DNA at atomic resolution. Thanks to EPSRC for funds and @n8cir.bsky.social and hecbiosim for computational resources. pubs.acs.org/doi/10.1021/...

And finally, we described melting bubbles in highly overtwisted DNA, once again in agreement with biochemical assays from Zechiedrich's lab (6/6)

We also describe the dynamics and diffusion of supercoils. Big end-to-end fluctuations are caused by supercoil reorganization as described by
Lipfert and @ecarlon.bsky.social labs (5/6)

This state converges to tip-bubbles as tension increases in agreement with previous oxDNA simulations from Doye and Louis labs 👇 (again, bubbles in red) (4/6)

We find a new state in negative supercoiling and minimal tension where bubbles form in AT-rich regions irrespective of the underlying DNA topology. They were already detected by Zechiedrich's lab using biochemical assays (bubbles in red) 👇 (3/6)

We provide the conformational phase diagram. We map the regime where bubbles and supercoils are excluded from each other in moderate levels of supercoiling. We name it 'elastic' because it was deduced by rod elastic models (2/6)
