🦠🧪I've had a student from a Nigerian university contact me for 16s sequencing. She's naturally concerned about cost including the exchange rate and shipping. I'd love to be able to send her contact info for a Nigerian (or at least African) sequencing that can do 16s for her. Suggestions?

I have truseq libraries from phenol:chloroform extracted bacteria. Test run way underclustered (top 180k, bottom 500k) so i think I may have carry over pci. Illumina tech support said start over, no way to clean. But that can't be right??
I have beads, pcr cleanup kits, and amicon. What to use?

Want to try looking at methylation in your bacteria?
Doing some benchmarking, you can very confidently identify methylation as low as 10x coverage - which is pretty crazy because that's actually ~5x (methylation is stranded)

If you want community structure, do 16s. If you want functional profiling, do (meta)transcriptomics.

This is more evidence that my refusal to help people run their (v4) 16s through a functional prediction tool was scientifically valid. Anyone using these tools should know their data and the tool.

Happening soon! I'll be talking about MARS remotely because I didn't want to bring my central CT cold down to the shore. I'm still available for meetings this afternoon just via video chat.
@uconn.bsky.social Avery Point. @dnakendra.bsky.social will be on your fine campus next Wed (Nov 8) to give the Marine Science brownbag at noon.
Come see me talk. Let me know if you want to meet afterward. I'm planning on staying as late in the afternoon as people want to meet.

@uconnscs.bsky.social wanna try it?
Ne paper! Want to predict ecological interactions? We argue that graph embedding techniques provide more appropriate data representations, that allow both in and out-of sample predictions.
