Did you make the atlas seed and place it in your inventory? You need to have the atlas seed for the quest to trigger during a pulse

You need to complete both the main Artemis quest and the Autophage quest, then when both are complete, go to a dissonant system and pulse your pulse drive. Should get a communication prompt that will start the quest to unlock the purple systems.
