There's the political conflict over the upper Nile, but from what I know that's far from a flashpoint.

I also found this. Most of them because war, but it also mentions a Mughal capital, Fatehpur Sikri, was abandoned during a water crisis.

Also recall some NSW/QLD towns were moved due to flooding.
