The problem with a pardon or commutation is that she'd be free to speak about his crimes. He only maintains leverage on her if he still has the ability to decide whether she serves her term in a supermax facility or spa prison. So while he's probably inclined to pardon, I doubt he will.

I suppose he could try to force her to sign some sort of NDA as a condition of the pardon, but that would look incredibly suspect and be non-enforceable, because you cannot prohibit someone from disclosing you committed a crime as part of an NDA.

This is ultimately why I think he will not pardon Maxwell, even though he probably wants to. I'm sure literally everyone has told him that he only maintains leverage on her as long as he has the ability to control whether she spends her sentence at spa prison or in a supermax facility.
