Excited to have been a part of this. Using scalable unsupervised machine learning we were able to identify and track new growing SARS-CoV-2 lineages. No sequence alignment or phylogenetics required. About 2 days on a laptop to process all sequences in GISAID. www.pnas.org/doi/abs/10.1...

Some key findings:
- PIs are much more common than we thought
- PIs are associated with higher odds of long COVID

- phyloscanner now uses RAxML next-gen or IQtree for better trees
