The two ASVs were also keystone species that co-excluded in a network analysis, surrounded by ASVs from similar genera so each seemed to form a metabolic cluster.

A microbial co-occurance network of species associated with Gran-7770 and Gran-5a37. The two networks are co-exlcuding, with strong seperation. However, the hubs around each variation also contain veillonella, Prevotella, and Streptococcus.

Our data showed two ASVs (Gran-5a37 and Gran-7770) could explain PC2 in our PCoA projection of unweighted UniFrac distance after Granulacella was removed.

When is the last time you could explain any axis of a PCoA with 2 ASVs or OTUs? And yes, I'll wait.

In panel (a), the top plot, there are 3 variants of Granulacetlla shown. The genus is ubiquitious and all participants have at least one of the major variants show. The bottom panel shows the log ratio between Gran-7770 and Gran-5a37, the closely related variants. About 1/3 have only the Granrac37 variant, about 1/3 have only the Gran-7770 variant, and 1/3 have both, with ratio no smaller than 2x. In (b), a forest plot shows the odds of being a case is 1.5 times higher if you have both and 2.5 times higher if you have Gran-7770 compared to Gran-5ac37 alone. The differences are both statistically significant. Panel (c) is a principle coordinates projection of unweighted UniFrac distance on the microbial communtiy with all Granulacatella ASVs filtered out. The plot is colored by having Gran-5a37 alone, Gran 7770 alone, or having both. Marginal plots along PC and 2 show the distribuation of each group. There is no association with PC1 but on PC 2, 5a37 variant is at the top, both is in the middle and 7770 only are at the bottom. There is very little overlap in the interquartile regions between the 5a37 only and 7770 only group, although the range in both show some overalp. The first PC explains 19.9% of variation, the second PC shows 4.6% of variation, meaning that when the data is reduced, these two features explain about 5% of the variation in the microbial community.

I wonder partially because while the bioinformatician in me doesn't mind MAGs, the biochemist isn't sure how you operationalize those into physiological experiments. To be a "real Species", it has to be cultured in isolation and those MAGs could be real or a Magdeburg Unicorn
The Magdeburg Unicorn: A paleontology reconstruction of a "dinosaur" consisting of a long spiny tail, connected to two thing bones, and a head with a pointed bone glued on top of the skull like a unicorn. The questionable reconstruction sits in a museum gallery, on a low plinth.
