Saying goodbye to Giraffe the cat at the conclusion of the first ever #GRC on #microproteins #darkproteome. What a FANTASTIC meeting with worldwide and world class experts on all domains of the dark proteome. Get ready for 2027 because that is when the next of these fantastic meetings will occur!

tl;dr
This is a new authoritative catalog of #ncORFs for your #darkproteome research. We have updated many features, and expanded substantially from the original release. You can choose to use either a Comprehensive and Primary set.

This catalog will be supported by #GENCODE in forthcoming updates.

Yet, we know this is ongoing work. The Primary set is biased: it's got an overrepresentation of very short ncORFs, most of which are uORFs.

Still, our goal is to democratize work on these #ncORFs, so that you can pick either the Comprehensive or Primary sets based on your needs.

What this does is enable us to find 7,888 ncORFs with metrics similar to known protein-coding genes. This is our Primary set. We are VERY confident that these exist and they could be used for benchmarking.

But perhaps the most important aspect of this work (in my opinion) is that we provide a systematic scoring system for each ORF, so you can see how much evidence one might have.

We've got 3 of these scores
- P-sites in Frame
- Uniformity
- Drop-off score

The Comprehensive Set includes >28,000 ncORFs. Notably, we now expand this reference catalog to include many of the most interesting #ncORFs that have been overlooked:
- nonAUG ORFs, such as those using CUG, GUG and UUG start codons
- tiny ORFs that are 15 codons or less.

We take the output of 9 prominent #Riboseq analyses and systematically map them to #GENCODE v45. We develop two concepts for your use:
- Comprehensive set: all high-quality #ncORFs
- Primary set: #ncORFs with metrics similar to protein-coding genes.

I have been grappling with this question since I became an associate editor at a reputable journal. This is not MPDI or Frontiers. Getting anyone to say "yes" and then actually complete peer review is like pulling teeth. See screenshot.
