I like to think that the reason why Mowgli wakes up from the trance is because due to Khan's interruption, Kaa didn't have time to end the trance completely, so the different stimuli caused while hiding him finally weakened his trance enough for him to wake up when the coils fell

Finally we can see how Kaa throws Mowgli into the air one last time to let him fall down that slide of coils towards the cocoon, almost as a way of having fun and as a show of pride for having made such a solid trance in the mancub's mind.

This time Kaa does not want Mowgli to be as easy to wake up from the trance as in the first encounter and he definitely builds the trance so that Mowgli has so much confidence in him to simply disconnect from reality and let Kaa take care of everything, trusting him fully.

The spatial disconnection that Mowgli's body experience is evident when we see how Mowgli does not stop and begins to walk upside down in the loop without even realizing it.

Surely any of us have experienced the strong and unpleasant sensation of forgetting a step and falling, that would definitely have woken Mowgli up in the previous encounter in which his eyes were already open and without colors before even hitting the branch.

Again, at the end of the coil stair there is a new leap of faith, bigger than the previous one, Mowgli literally falls down a wide step where his two feet are no longer in contact with any surface, and he doesn't even wake up!

Kaa doesn't explicitly order him to sleep, although he does slip in the appealing idea of sleep for Mowgli's empty and relaxed mind, but he reinforces the idea that Mowgli can trust that he will be there to take care of him so Mowgli can simply relax.

First he asks Mowgli to close his eyes and walk forward along the branch... a clumsy step to the side could make Mowgli fall, but Mowgli nods and starts walking without worrying, because he trusts Kaa's orders (the only coherent thing in his empty mind)

I don't think there are "conscious thoughts" in his mind, but there is some kind of minimal consciousness in his blank mind dominated by the colors, completely focused on trusting Kaa, just in Kaa.

Certainly in the second encounter we can see that there is a small amount of consciousness in Mowgli when he nods gently upon seeing Kaa's tail beckoning him.

And once the colors shine before Mowgli's eyes and he hears Kaa's words... Mowgli's subconscious stops resisting, he quickly succumbs wanting to believe the false promises of the snake and feel good looking at the colors, forgetting the sorrows and betrayals...

That brief time is enough for Kaa to read Mowgli like an open book... especially when he says he doesn't trust anyone anymore. Kaa then sees the hook to trap Mowgli's subconscious, the need to trust someone after feeling abandoned for those he considered friends and family.
