AlphaFold3 Cautionary Tale: We deposited multiple PDB entries for “CJ,” a binding protein that domain swaps when crystallizing. Local AF3 in the presence of decane gives the domain swapped form with high confidence extended N-terminus (4/5 models). Yikes! Perhaps template-driven false confidence...
