Higher expression levels can also lead to sloppier binding through saturating all high affinity sites, but it probably varies a lot from TF to TF.

Our ChIP uses inducible expression and the levels on our ChIPs aren't very far off from what is observed in vivo. I believe that a big factor for consistency with GHT and our ChIP is consistency in methodology and quality control.

A while back I made some comparisons our ChIPs against existing ChIP data for the same TFs. In majority of the cases GHT-SELEX showed better overlap with our ChIPs than those other ChIPs, and if I remember correctly this was often the case even with experiments based on HEK293, like ours.
