The reason why the editing is so weird in this movie is because they cut about 45 to 50 minutes of the story. This is due to Disney not letting it exceed 2 hours. So they had to cut a lot of stuff, including more scenes with Caius and the Dillinger programs.

I think it would be really interesting to see his perspective change on the programs he created. Before he was digitized, he saw programs as lesser beings built only to serve him. Also, seeing Caius act as a dark Beck to his dark Tron (Sark) would be a fascinating dynamic.
