Most of the predictions e.g. mfold, RNAfold, etc. allow you to set folding constraints so you can force the structure you wanna see. Otherwise I like the Structure Editor part of RNAstructure rna.urmc.rochester.edu/GUI/html/Str... you can reshape the molecule to your liking & calculate the energy

1) The function ‘Draw’ in RNAStructure where you can redraw your structure from .ct file. There should be energy over the model.
2) Structure Editor as additional tool to RNAStructure, there you can open .ct file with model and calculate the energy in options.
