Inspired by Helixer (by @AlisandraDenton ), we explore the potential of deep learning for genome annotation. We introduce Tiberius for highly accurate ab initio prediction of protein coding genes in mammals. Tiberius beats Augustus, BRAKER3, and Galba. doi.org/10.1101/2024...

Helixer and Tiberius have made it super easy for non-model species now. No RNA/protein sequence data required, you just feed a genome assembly to the program and it finds the genes

Has anyone ever had helixer find way too many genes in a genome? I'm working on some Solanum assemblies (all same species). For only one of them, helixer is finding ~20k genes too many. For the life of me, I can't figure out why.

4/ We reannotated 40 Solanales + 29 Asterales genomes with the AI tool Helixer (see post #14). These lineages diverged ~100 MYA! Unlike Solanales (~50% of all NLRs), the NRC network shows much less expansion in Asterales (~6%).

Tiberius was inspired by Helixer. Helixer is a deep neural network that uses CNN & LSTM layers & an HMM to perform gene prediction. Great work by team of Alisandra Denton.
