We found cultivated potatoes harbor more heterozygous sequences (~15%) than wild. So the haplotype divergence increases after domestication. The alignment between haplotype are similar with cross-species! 5/7

With these comprehensive variations, we identified the potentially deleterious SVs in potato genome. Small deleterious variants are enrich around dSVs within the same haplotype. This is very similar to the sociology concept “broken window” 4/7

The unbiased method PGGB, developed by @thinks.lol and @andreaguarracino.bsky.social could capture all those crazy inversion and complex variations with the power of all-to-all alignment. The pangenome size was ~700Mb larger than MC build. 3/7

Haplotype-specific inversion was the dominant variations in terms of size ( avg 12.5% of genome, human 0.1%). This challenge the pangenome graph building methods which developed from human. Minigraph-Cactus using ref-based path to clip about 14.5 % divergent region in the assemblies. 2/7
