The ray-traced image with transparent background will be generated, you just need to save it as PNG:

You can save the current session with all computed cavity objects as a .PSE file by using File > Save Session As

Now you can prepare a ray traced image by using the Draw/Ray button located at the top right on the main window.

A dialog box will appear, you just need to click on Ray

You can click on all to hide all objects (note that clicking on an object toggle between show/hide).

And then, on ncage and cavity_221 to show the cage and the cavity.

The computed cavity with all properties will be shown in the main PyMol window. Each property is stored in a different object.

Select the metal charge box to assign to Pd atoms a charge of +2, and click on Calculate volume to start the calculation.
