If we are hybrid autopilot environment into co-management, could we leverage MCC standalone just for the Autopilot process? I’m assuming we can’t use MCC in CM until the CM client is on the system?

You can disable it with Intune policy or GPO. It’s a user based policy though so it’s not instant.
