I'd say Capcom fans give more of a shit about Megaman story lore than Capcom does. Capcom are just like Nintendo with Zelda timeline canon. They only care about Canon lore when they are forced to, and even then they half ass it.

I don't think they really expected the series to go as long as it has. They also probably didn't have a long thought out plan for their narrative and just made it up as they went along.
