I set my phone message notification to the MGS alert sound effect... I quickly turned that off after startling myself repeatedly.

When things like this start happening, you need to start isolating the issue.
Are there any error messages?
Check the task manager, are there any programs using too many resources.
Have you tried reinstalling the programs?
Is your computer overheating, or making odd sounds? etc
