I actually think it's done well in Sonic Colors
The Wisps are introduced right at the start, we slowly get revealed things about them, and the game does a very good job at making you care about the Wisps despite its story being less prevalent. But very few (if any) cutscenes are wasted

To an extent Sonic Unleashed has this issue as well with Chip but it's far less prevalent. Unleashed has an overall extremely good story and is probably the best in the franchise.
