For Naoko's case, the saint was drawn to her out of the sheer conviction she displayed. She was favored as she was dying on what was effectively a self-imposed suicide mission. Naoko took the offer because she realized that dying now would've meant those who died for her would've died for nothing

Saints do act as defacto gods within the setting, though they come and go with time. Being favored and what it entails is based on the Saint itself, but generally speaking being favored is the in-universe term for a Saint taking a really big liking towards someone.

The real kicker regarding her is that she can't really stay dead. She was offered a second chance by the Patron Saint of Ballistic Song (Gun Saint basically) to become favored. So she's also technically immortal on top of all of this. It makes her very self sacrifical

You actually hit the nail on the head for a lot of that. Served 10 years in the war! Grew distant after since most of who she met and could consider family through her service ended up dying. Her chain-smoking is a direct result of her PTSD
