It's a challenge to strike this balance, partly because of the well-described pressures we are under to deliver "results". Your boss lets you know there will be some transcriptome data coming - how much of a deep dive can you afford to do on the methods? It's non-trivial.

I'd say that while frequently packages 'work' - ie. produce output without complaint - but is the output useful? Has it worked 'correctly'? It's part of the challenge of the field, really, and ties in with the thread: the user has to understand what the inputs and outputs look like. And that's hard!
