I protein database and RNA data
I would say even only with genome and protein database, you still can get good BUSCO score but genes numbers would be higher from my experience. RNA data helps with accuracy prediction (maybe splicing etc.)

This is the one I just got a couple of days ago. Keep in mind that Augustus in BRAKER pipeline predicts isoforms. Duplication would be higher but once you remove the isoforms the result should be good.

Have you tried BRAKER pipeline? I am more familier with BRAKER. From my experience, if I did not provide RNA data, it would predict more genes than average.
