@padpadpadpad.bsky.social
Microbial ecologist/carer. NERC IRF and MRF Emerging Leaders Fellow at the University of Exeter in Penryn. I like warming up bacteria, open & reproducible science, making focaccia, and exercise.
A glitch in the matrix? No! I have another PhD available on temperature and AMR, this time with @swbiodtp.bsky.social. Join a friendly group (padpadpadpad.netlify.app/about) in Cornwall to do evolutionary ecology, experimental evolution, and combine phenotyping and sequencing. 🧪🦠 #microsky

I have an MRC-funded PhD project available (www.exeter.ac.uk/study/fundin...) on how warming will change the problem of AMR. Join a small and friendly group (padpadpadpad.netlify.app/about) in (sometimes) sunny Cornwall. 🧪🦠 #microsky

Today is #WorldMEDay. Soph has not got out of her bed for over a year. There are hundreds of people like her in the UK, and many thousands more who are not as severe, but still suffer everyday. We can change this.

I bought this a couple of weeks ago for no reason.

Ah I live in the pretty good work but pretty/very shitty life timeline too. I can provide a picture of a dog. Hope you're alright Tom.

Yesterday I was in the @royalsociety.bsky.social to collect the Medical Research Foundation Emerging Leaders Prize for Climate Change and Health. Excited to expand my group and start collecting new data! The prize is a (dormant) fig tree! A proud day, feel very lucky and got to celebrate the wins!

Likely my only contribution to #30dayMapChallenge on Day 19. I downloaded my data from Strava using rStrava and looked ay my cycles in Cornwall over 12 years. Made with #ggplot2 and friends. Saved as A2 to hopefully print it off! #rstats

I'm advertising a PhD studentship (open to international students) on understanding how temperature may alter the ecology and evolution of AMR. Might suits someone with a microbiology/wet lab background who wants to expand into ecoevo. Or vice versa! But interest more important than experience.

Always great to reflect on how lucky and privileged I am to live here and be well enough to see nice things.

Some nice starlings and an unreal sunset at Marazion this evening.

Put a bluesky logo on my quarto website Navbar using quarto-iconify github.com/mcanouil/qua...

Need to change -icon to -text. E.g. - text: "{{< iconify fa6-brands bluesky >}}" and it supports markdown.

The garden was very exciting this afternoon. The squirrel gives zero fucks.

An incredible interview. This sums up very well why I struggle so hard to rationalise and think about how Soph survives everyday bedbound with #severeME. And where it may or may not all end.

Oh I also worked out how to do pie chart points in ggplot2 about 5 years ago for this project. Bit of a niche use case maybe but makes lovely plots. Used it to show community composition of the resident community.

NEW(ISH) paper from me, @elzehesse.bsky.social and others.

Model microbial communities are used to test ecological and evolutionary theory, with a key assumption regularly being that the community stably coexists. However, this is rarely tested. 🦠

PLEASE SHARE: PhD opportunity to start September 2025! Come work on climate change and antibiotic resistance with me, Ed Feil, Angus Buckling, and others. We will use lab experiments, modelling and sequencing to look how plasmid transfer, selection, and costs of resistance change with temperature.

At least they are open about it.... #openscience

Today is #MEAwarenessDay. My partner Soph continues to get worse and I have written a small piece to try to describe - in a tiny way - what it is like a the moment. She has also allowed me to share one of the most recent photos of her. #pwme #MECFS

We then used state-dependent diversification models that found variation in speciation rates across the tree (using bamm), but this variation was independent of biome association or specialisation (using secsse).

We then using lots of comparative phylogenetics to understand how biome preference evolved. Discrete character evolution models revealed that specialists in one biome rarely transitioned into specialists in another biome. Instead, evolved generalism mediated transitions between biome specialists.

Our rpoB sequencing of Myxococcota found 2,621 ASVs across 73 samples, which is quite a lot given the Earth Microbiome Project only found 991 across 23,000 samples using 16S. We built a big tree using raxmlng and assigned biome preference to each ASV from their presence/absence across samples.

My afternoon of code cleaning was interrupted by an exciting visitor in the garden.

Before today's announcement they did have special rules for people with a doctorate, but some of those may also get removed now. But also these rules were and are awful.

Last week to apply for a PhD on climate change and antibiotic resistance with me, Ed Feil, Angus Buckling, and Anne Leonard. We will use lab experiments, modelling and sequencing to look at the mechanisms and processes underpinning the pattern that more resistance is found at higher temperatures...
