The ultimate goal is to do the traditional Gym challenge except in only one run. The gym leaders rotate what Pokemon they have on each run as well.
Doing these runs grant you bonuses like materials to upgrade the town to sell new items or new Pokemon to catch on the safari zone to start a run with.

You then get sent into a world map with different routes, each with a different modifier and different pokemon. The pokemon are random depending on the type of route. There's also random encounters along the route to help or hurt your chances.

Pokemon Emerald Rouge is probably one of my favorites right now.
Rouge like pokemon game with quests and town building. I haven't gotten very far in it but it's been really fun.
