You will encounter difficulties with final purity if your in-process monitoring is blind to impurities present simply because your monitoring assays are incomplete or don't know what to look for and how to separate it out. A lot depends on your final purity need too. 95%? 99%? 99.9%?

One of the major problems that purifications will encounter is the inability to totally remove impurities unless they are identified and characterized first. You need to know what is present, what its relative abundance is and then devise a separation strategy.
