While I never used Clip Studio Paint, what I would assume is that you could just erase those parts to make it transparent.
You can have your layers in such a way that the "important part" is part of layer 2. Layer 1 would be effected by erasing those parts to make it visible.

So I have been playing Killing Floor 2 for less than a year and I made a personal goal of getting to Wave 100 on the Endless mode on Normal difficulty. I can't tell you how many time I have tried doing this on so many different maps but, it happened... It only took me 11.75 hours on solo to do!
