Technically "The Long Island Railroad Company" based on the 1834 charter, but I do see what you mean. Either way, rolls off the tongue way better than "Metro-North Commuter Railroad Company" :)

It has definitely been standardized since the state took over, but both spellings were used throughout the LIRR's history. The first timetable for the Greenport branch from 1844 (pictured on Wikipedia) uses Rail Road, for example.
