Yes, there are issues, but I've seen too many cases of people homebrewing free things and then wondering why there are few "optimal choices." Because you designed your homebrewed game for that. You DMs run combat heavy games, you let people get things for free, and DMs say yes to everything.

"Optimal Choice" is because useful features are usually homebrewed out from being useful. Take for example letting players do things for free (e.g. Study for free instead of as an Action). Now Keen Mind becomes less useful. Further, Min Maxers are only maximally useful if DMs cater soley to them.
