Just checked with a friend who is more knowledgeable about this, the only reason to still have the NNID connected is to get software updates, if those exist, or the Pokebank on 3DS.
Which I think would be a rather rare case, and you can get updates via the NUSspli homebrew application either way.

As scott said, all online multiplayer WiiU games are now forced to use the Pretendo Network and its associated Pretendo Account to function over the internet.
As an added bonus to installing Pretendo, you get access to their own version of the Miiverse, which also brings back the Miis on the menu!
