while im not sure if its really a reference, a trailer for the first pikmin game can also be watched in Luigi's Mansion.

also at some point in the legend of zelda, the windwaker, three statues can be seen that look like the three main colors of pikmin, they also have the same facial features.

the animal crossing games, like new leaf, have pikmin themed furniture.
In Super Mario Galaxy, in one of the first levels of the game, a ship resembling the one in pikmin 2 can be seen. An unused enemy, that looks like a creature from pikmin can also be found in the game files.
