basically yes, also, sometimes I use a watercolor/gouache brush with a light grey color just to have an idea of where the shadows would be and try different variations of shading

I solved this issue when it happened to me. I started to low the opacity of the sketch, but like, really low, 10% or less. For some reason this can make your linework look just like your sketch, but more refined.
