I think Masking stuff helps this become more streamline/easier so that the colors /only/ affect your line art layer(s) but it's been a long while since I used this.

Arthack: whatever colors you are comfortable drawing lines with just do that on its own layer(s).

Layer above it, set Mode to 'Screen/Shine' (experiment a lil) and apply your colors of choice to the lines that way! Lets you pick and choose if you color all the lines or specific areas! :>
