Personally im more hopeful that this Miles character is more or less just a bait-n-switch and gets pulled out after the beginning of the game as a trope-joke. Metroid really isn't a franchise known for having super-intricate narratives like that.

I just looked on the TCRF page, and the yoshi vocals are the only sounds on the page that sound like this (they were all ripped by the same person). All the other sounds are at the correct sample rate

I highly doubt it. Far more likely that the TCRF uploader just ripped them at the wrong sample speed. And/or they were downsampled by devs before being ported to source to save rom space.
