This is Wrye Bash/Smash running on Wine.
Both Wine's and Skyrim's Proton environments are using my Windows' save/modlist folder.

I run modding tools through Wine and use symlinks to redirect them to the appropriate folders. This is how my Wrye Bash installation can see my Skyrim modlist.
Move the 'compatdata' folder into your Linux drive and then link back to it from its original directory, making sure the link is also called 'compatdata'.
