It's not a secret ending. Through a series of glitches, you can take Yoshi to the final boss in Super Mario World. Yoshi is able to eat Peach, which means the ending won't play, and Mario and Yoshi will be stuck staring at each other forever.

I knew the twist going in and I do think it does work way better in gameplay that hearing about it
The puzzles are interesting and I had fun playing it but it probably won't leave a lasting impression
I do wonder if I would've felt differently if I played years ago unspoiled

Honestly I think this is a really solid pokemon game. It's not perfect, the pacing drags in places and the side quests are boring with a few hidden gems but I did enjoy my time with it
I do think it's painful to have those cutscenes without voice however XD
