Since we do this with 10x single cell sequencing, we get all the host transcript information too, so we can connect with host cell phenotypes to understand how different viral mutants might alter host cell response. Here you can see our major viral genotypes mapped onto the host single-cell UMAP.

We used these data to build network models of the populations, highlighting their structure and all the alternative evolutionary paths they are exploring simultaneously.

The results were pretty exciting! We were able to resolve consensus genotypes for hundreds of infected cells (shown here as alignments - each row is a genotype and the points are mutations relative to the population “modal”, or most common, genotype.
