Inspired by GTA V's multi-character mechanic, you would have been able to jump between the 4 SG team members, meaning one could be aboard a ship, while the other is on the planet surface in the temple, while the next one flies a puddle jumper, and so forth.

If you'd get captured, you'd end up in prison and had to escape, and could continue your heist if you wanted.

In my mind, it would have been a game with procedural missions on procedural planets, like "Goa'uld Ship Heists". No matter which planet you were on, if a Hatak or Pyramid ship appeared, you'd be able to board it in order to destroy or steal it.

For the big climax to kill Thoth, the original SG-1 and SGA teams would come back together.

In one of the more epic missions, the hero would have teamed up with Teal'c. They'd then be rescued by Shepard and McKay in a puddle jumper. The hero would fight a bad guy on the open jumper ramp while Shepard is flying and evading enemy fighters.

Atlantis is located on the Moon, accessible with a ring transporter that's installed at the SGC, or by doing Puddle Jumper missions. One story arc would have been about Shepard, McKay and the gang stealing Atlantis to return to Pegasus. The hero would have to prevent it, and fails, haha.

After extensive training he becomes part of Col. Mitchell's SG-1 team. During the game adventures he'd meet all the original characters one by one.

He wakes up in a hospital bed and is greeted by a man who introduces himself as Dr. Daniel Jackson. Because he now posesses unique knowledge of the mysterious Thoth, Jackson wants his help. He is transferred to Cheyenne Mountain and is introduced to the Stargate program.
