In my experience the whole thing is even more unstable based on the exact set of cells that goes in.

It would be interesting to color the cells by Barcode, to see if some are actually changing embedding coordinates more drastically compared to the overall structure. Also interesting would be to subsample the cells prior to each run.

Are the hyperparameters constant, so what we see is just the inherent stochasticity? Asking, while this shows the variability, the overall structure ‚looks‘ still quite constant.
