Finally, I don’t see an advantage in leaving RE sites in. When you recombine fragments to test out new variants you need to start again with the PCR fragments flanked by RE sites, whether the latter will stay in the genome or not its the same procedure

Thirdly, the RE sites Bruttel et al sell as engineering footprints are neither at gene borders nor regularly spaced (even an 800 nt fragment D in the ORF1b) - makes no sense
