RAD is very cheap, it's hard to beat restriction enzymes for low cost, but there are a number of options for making TE more cost effective. It depends on what budget you're working to, I guess.

I think target enrichment provides pretty good sensitivity, and you can combine a large number of species into a single panel without issue. And it's a lot easier to add content with a spike in panel, compared to a SNP chip.

Twist now offer targeted enrichment for long read sequencing btw. Let me know if you want to dig into this further via zoom
