Are you after only reads meeting strict alignment-based scoring criteria, or would a relative threshold of kmer hits suffice? LexicMap sounds promising for the former. The latter is what Deacon is built for – it indexes at about 0.2G/s and filters at 1.5Gbp/s on my laptop.
