We have updated estimates for the Mpox outbreak in Sierra Leone. We estimate that the G.1 lineage started to diversify in SL around 16 November, suggesting 1-2 months of circulation before detection. G.1's estimated growth corresponds to a doubling time of ~2 weeks: virological.org/t/genomic-ep...

Africa CDC held its press briefing on health crises in Africa this past Thursday. During the meeting, it was presented that the situation in Sierra Leone shows some signs of decline but remains at a high level of cases. (1/12)

#H5N1 in cattle. USDA official data. Fewer new farms in last couple of USDA updates. 722 farms confirmed so far. Vast majority of farms found is in California - but they have also been doing bulk milk testing, so they are probably finding a higher proportion of infected farms than other states.

Update on #H5N1 in cattle.

The trend of average number of new farms still increasing. A total of 618 farms is affected. Here as a proportion of all farms that sold milk in 2022 (USDA cencus data).

Last week, a teenager in British Columbia contracted H5N1, the first human case acquired in Canada. The BC CDC and and Canadian Food Inspection Agency have released sequences from this infected person and domestic and wild birds sampled in BC, which we've just added to Nextstrain. A thread:

A thread on mpox data sources and relevant websites.

The primary source is the WHO's global dashboard, which doesn't get enough credit. Updates were previously provided once a month but, due to the PHEIC, are now updated several times a week. https://worldhealthorg.shinyapps.io/mpx_global/

Number of cases still going up rather fast. I notice a significant uptick in poultry related cases.

But is it more exposure (increase in outbreak), more testing (test and you will find) or a true increase in cases (higher positivity rate)?
The US confirmed #H5N1 #birdflu count is now 52, from 7 states. 58% due to exposure to infected cows, 40% to infected poultry. The mystery Missouri case rounds out the mix. To date all cases have been mild. www.cdc.gov/bird-flu/sit...
